I found an old list posted in RO Empire Forum. Should we do that here in our Forum? If yes, I will start a Thread with that list and whatever we find to be added we post and I will add it in the main list then.
What do you think about that?

Notice: Seeing as I am no longer playing RO, I will no longer be updating this list. You will still be able to find most of the stuff you need, but keep in mind that proper shop locations are NOT included for the new Payon layout, nor are shops included for any cities newer than Nifflheim.

Greetings! In this post, you will find a complete (up though the city listed above) list of NPC shops thoughout Rune-Midgard. This includes all regular shops, where the Merchant Discount skill can be used. This does not include NPCs who sell/trade to you though talktrees.

The first thing you need to pay attention to is the map. The map is listed with a '=' before it, and is in yellow. This lists the name of the map, as well as the filename of the map. To find where the map is, consult the world map on the official RO website at iro.ragnarokonline.com and look for the matching map filename.
Next on the list will be the shops that are outside (if any), followed by the shops that are in buildings. Shops that are outside will always be listed before shops that are in buildings. Shop names are listed in cyan, and items sold in shops are listed in blue. Buildings are listed with a '-' before them, and are listed in green. Shops and buildings have their coordinates listed to the left of them, and shops inside buildings may have a list of coordinates to follow to reach the correct room if they are not located in the room you entered from outside the building. Now to walk you though the example.
For coordinates, remember that 1,1 is the southwest corner, and the first number is the x-coordinate (increases as you go east), and the second number is the y-coordinate (increases as you go north).
In the example, you will notice that Bob is outside, and is located at 10,20. He is selling Item A for 10z, and Item B for 20z. These prices are before discounts, so if you have Discount skill, you will pay less than that, based on your Discount level.
Next, you will notice that Mary is inside a building. To get to her, first enter the building at 102,153. Then, find her at 15,25 inside.
Bill is also in that building, but isn't in the first room. To get to him from outside, first enter the building at 102,153, then go to the room located at 30,35. You will then find him inside that room at 40,50.
Finally, you will notice that Sue is in another building, and is a few rooms into it. Currently, there are no shops that are farther into a building than the second room (like Bill in this example), but you should know how my format works this just in case a shop appears deep within a building in the future. To get to Sue, first enter the building at 200,250. Then, go to the next room at 40,40.. then the next one at 35,10.. then finally go though to the room she's in at 10,40. You'll then find her at 75,75.
Hopefully that example and my explanation clarified things for you. Now, on to the list itself...
